Few reasons:
1. More MP generally means more noise.
2. If they used less MP they could get less noise.

That said, there is one situation where Nikon might not be as crazy as we all think.
Pixel Binning.
36MP means the D800 would have the same pixel density as the D7000. Which means the high iso noise would be ok, but disappointingly bad for the typical fx (and worse than the current fx cam lineup for sure).
However, if you could bin every other pixel and combine the data to make a sorta super pixel, you could get a 16MP file with D700 or better noise levels. Reduce that to 12MP and you've beaten the D3s perhaps.
This is a big if though. AFAIK no camera has pixel binning. Maybe Nikon will be first?

If you cram more in a smaller space, they have to be smaller. Smaller photosites require more amplification to be brighter. More amp = more noise.
